According to Koizumi, the world changed significantly on December 18th, calling that point in time "X", and the time after the world was fixed "X*". So to reiterate: Season 1 you should watch in its broadcast order, followed by the first 2 episodes of Season 2, then the last 6 episodes of Season 2, and finish it up with The Disappearance of Haruhi Suzumiya.
The Melancholy of Haruhi Suzumiya tells its story out of chronological order to better put us in the shoes of its main character as he tries to nail down what exactly Haruhi is and what supernatural powers she may or may not have (although we didn’t need the entire Endless Eight to properly empathize with Kyon, thanks).
